Yes, prolonged absence from Lithuania or from the EU can lead to loss of long-term resident status.
Permanent and EU long-term residence is durable but not unconditional. Being absent from Lithuania, or from the territory of the EU, for an extended continuous period can be grounds to lose the status under the long-term residence rules.
The permit document itself is also renewed periodically, which is separate from the status. If you expect long periods abroad, check the maximum allowed absence so you do not unintentionally forfeit a status you worked years to earn.
